If you wanna be mkre careful you can see what the Tm would be wifh the overhangs included and after a few PCR cycles you can up the annealung temp a bit as youll now be amplifying something that the whole primer (overhang included) can bind to meaning the overall Tm is higher. In fact usually you can get away with just running the PCR at the annealing temp of just the original matching sequences. The first (and mahbe first few rounds) of PCR will act like normal as just your matching sequences will align. If you do need overhangs just design primers without any overhangs and then tack on the overhang to the 5' ends of your primers. Really tho primers are cheap so dont worry toooo muchĪre you making primers that are goings to add homology to an insert and then youre dping gibson assembly or infusion cloning? Or are you tagging something? If youre jut amplifying a region you dont really need overhangs. If you want someone to double check your work or something lmk. Benching can also simulate PCRs and design primers too and its a relatively intuitive set of software. Finding something that can simulate the PCR is a really useful thing for double checking your primers are right as it can be easy to forget to use a reverse compliment or something weird.įirst off do you have a plasmid map of your plasmid with the GFP insert? If not figuring out how to make one is a good first step. In AmplifX for instance you can highlight a region akd itll tell you how good of a primer it is and then you can save it as one and even simulate a PCR to ensure you did it right. Im personally more of a fan of making them myself using other tools.
